gkrellm doesn't live in /usr/X11R6 anymore as I have pointed to follow in
the UPDATING above.

Ok insteresting.

Currently X11BASE is still /usr/X11R6.

Yes it is.

I tried building with LOCALBASE, but it still segfaults.

It won't help. I thought that gkrellm was live in /usr/local by followed w/ GTK2/GNOME2 update, but I was wrong. I have no idea what's wrong w/ your problem.
